That's the point of the indoc theory. The idea is that everything after the time Shep is hit by harbinger is in fact a hallucination as the indoctrination attempts to take advantage of your weakness. If you choose synthesis or control, (Despite the entire series hitting you over the head that the reapers cannot be controlled and synthesis would mean indoctrination and control by reaper code ala Saren) you get to see magic shepard juice pour through the mass relays and a completely nonsensical ending sequence with the normandy. But you do not see the little sequence of a figure in n7 armour waking up in the rubble. That is because you have accepted indoctrination. If you choose to destroy the reapers, you see magic shepard juice blow up the reapers, the nonsensical ending sequence..but then you see a figure in n7 armour waking up amidst the rubble of london. You ONLY get that if you blow up the reapers. That is because you rejected the indoctrination, and you regained consciousness to continue your mission.
