In #4 it looks like the train is coming out of some portal-esque type thing to me. If it's not that then I don't see anything.

Yeah--like Dilutedx said, it's a reference to the game Portal. They added the Aperture Science logo to the train. If you've never played Portal, you should--it's an awesome game.
