He was changing the play call to a pass and signaling to the TE at the bottom of the screen to run a cross pattern. It might look silly but with the volume in that stadium such moves are the only way to get the play change out there.
As an Eagles fan I hate Eli Manning but I have to admit over the past few years he has most certainly become an elite quarterback who operates under pressure like very few QBs can.

I think that was the play where he was trying to call time out before the clock ran out, without realizing he had no time outs left. He thought the refs weren't noticing his hand signal so he got all into his 'gotta pee, please notice' dance.
